What weather conditions can be expected in mid-late september in the HImalayas in Nepal?
I have conflicting information about the best times to trek. Will it still be monsoon season in September? I'm not keen to trek through torrential rain!
The weather condition is somewhat rainy. But the strength of monsoon starts to wane in September. Much of the rainfall, but not torrential, occurs on the early half of September - there might be some rain in the later part as well.
And this season, the monsoon season started on time - even a week ago. So, one might hope that it will end on time or may be even before (around mid to late september). The strength of the monsoon this season has not been that strong. And it has mostly rained during the nights. So, rainfall might not be that much of a problem for you.

For your kind information, monsoon months in Nepal are June, July and August. September, October and November are the best tourist seasons. The sky is clear, temperature is pleasant and many festivals during this season. The time you are planning to trek is the best time. Beware that due to high time, you may find ticket scarcity and high price for hotels if you have not booked yet. Don't be confused with different stories of rain and others during this time as it one might have written according to his/her experience of particular day. In overall, this is the best time in terms of visiting Nepal.
