I would also recommend the Cambridge hotel. It is a great little hotel. I did stay there for quite some time (about 2 months), in both the hostel rooms and the hotel rooms. Although the hotel rooms are quite cheap and they offer everything you need. I wouldn't recommend staying in the hostel rooms there only because they are quite cramped and dark as far as hostel rooms are concerned. In addition, if you plan on cooking some of your own meals (which I would assume if you are looking at hostels) the cambridge kitchen is REALLY small and not up to par with appliances, but they do have a fun little bar on site which offers cheap meals!
Also, I would also recommend the YHA, too. It is a great CLEAN hostel. They do have single rooms there, but if I remember correctly they do not have private bathrooms? They are also VERY VERY small. What the rooms lack in size, the hostel makes up for in kitchen size, helpful staff, tourist desk, TV area and ample community room to lounge around!
There are other hostels dotted around Wellington, but I think these two were my favorite. I am not sure about any guest houses, but I think if you are visiting it would be more fun to stay in the city. Especially since most of the city center is within walking distance, but if you want to leave the city center both hostels are located just seconds away from a bus stop!

Hostels are cheaper than guest houses.
I would recommend Cambridge Hotel. This is very central and also has private hostel rooms. Next door is a hostel called Base X. This is a good hostel if you can not afford your own room because they have female only rooms which you can share with other ladies.
A little more expensive but very nice is the YHA - also in the same area.
It is very easy to get to Te Aro from the centre of Wellington.
