Okay - since it is quite a distance away you will want to take the night train. This saves you time for sightseeing as you travel during the night, refreshed (?) in the morning to start your tour of Lisboa! There is a daily night direct train connecting Madrid and Lisbon. Below is the link to the timtable from Renfe, Spanish train company.
It's a 'trenhotel' train, a train with a wide range of confort options: from a normal seat (88 euros return) to a high class single room (305 euros return: has private shower, toilet, phone, dinner and breakfast included...)
Maybe a supplement is applicable if you use a european train pass.
