No, both Madrid and Barcelona are still very hot and extremely humid in September.

Madrid is generally much drier heat than Barcelona, as being located by the sea and therefore with more humidity.
Anyhow the beginning of September is usually still hot in both cities, although it might rain a little.
But with the climate changing, who knows.

It is very likely that the temperatures are very high at that time in both cities. Barcelona is very humid but Madrid is extremly dry. If you plan to go take summer clothes with you and 1 or 2 sweaters for the nights.
