i've never thought about such a trip by train (it would be much easier and faster by car).
assuming you travel by train you have 2 opportunities:
- inside Switzerland
Zermatt - Visp - with Furka Oberalp railways to Göschenen (train change) - Lugano. from Lugano by Bus to Menaggio.
- the faster way is, you won't believe it, via Milano
Zermatt - Visp - Brig (through the Simplon tunnel) - Domodossola - Milano. then all the way back direction north to Como. from Como by Bus to Menaggio.
from Milano you have another alternative. take the train to the other side of the lake Como (Milano - Lecco - Varenna). in Varenna you can take the Ferry-boat to Menaggio.
