Is the Nestle headquarters in Switzerland also have a factory, or are trhere just headquarters there?

Yes there is a factory. Nestle is of course the parent company. In Switzerland most Nestle chocolate is the Cailler brand- its actually quite good (it ranges from bars to boxes).

The Cailler factory is in Broc (South of Bern and above Vavey). It is free to get in, has quite a good little tour.....but best of all...a tasting room filled with loads of the finished product. Whats more it is unmanned...you just eat until you have to stop :)

The tour ends at the factory shop where you can buy seconds etc.

I really recommend doing it. The town of Broc is actually very nice and is a great thing to do as a tourist or a resident.
