This is a question not easy to answer - the two cities are quite different anyway... While Berne is more medieval and more neat, but for that quite tight, Zurich is wider spread with its lake and two rivers going right through the city. In Zurich you'll find far more well-known attractions (museums, zoo).
But of course, both cities are only one hour by train apart - and in both cases, the central railway station really is in the city centre.

Prefer Zürich but Bern is only an hour away so it allows you to see both and nearby beauty spots!

Bern is the capitol of Switzerland, so there you will be able to see the "Bundeshaus", comparable to the Congress in the US I guess. It is a very nice city, and has lots of history. However, so is Zurich. I am from Zurich, so I naturally favor that city. I am sure you would enjoy a walk through "Niederdorf". Both cities are full of history, Zurich is busier. But as the previous posters said, visit them both, they are close enough and it is a nice train ride between the two!

Both are very nice. I love Bern because I live there. It's the capitol and has lots to see, but Zurich is nice too.
