The best way is to take the train. It's convenient and it's fast. It takes about 2 to 3 hours in one way trip. You can buy the ticket in Zurich Train Station.

Swiss train travel is famously excellent. Plan your trip from Zurich Airport (Zürich Flughafen) to Interlaken (Ost or West Station? - it's good to know in advance) with the Swiss Rail search engine: http://www.sbb.ch/en/
On the return trip, you'll want to select Zürich HB, the main train station if you're going to stay in the city.

I agree. Train is the best solution. It takes around 2 hours 20 minutes from Zürich Airport to Interlaken. On http://www.sbb.ch/en you can also book your tickets on line and print them on your personal printer. This is the best way to avoid queuing or trying to find out how the ticket machines work at the train stations!
