Yes it does:
1. The Northern and Bakerloo lines pass under it between Waterloo and Embankment
2. Jubilee line between Waterloo and Westminster
3. Northern line between London Bridge and Bank
4. Victoria line between Vauxhall and Pimlico
5. Waterloo and City line between Waterloo and Bank
6. East London Line (not sure of stations)
6. Docklands Light railway between Greenwich/Cutty Sark (I think) and Island gardens
The district line goes over the river on a bridge in two locations: Kew Gardens to Gunnersbury, and East Putney to Putney Bridge.
Edit: Daniel R has a point. The jubilee line goes under 4 times, one of which I have listed above. |

Yes, most of the lines do. The Jubilee line goes underneath three times, because of the way the river meanders. |

Northern : two, plus one disused spur
Victoria : once
Waterloo & City : once
DLR : once
