Go to www.saigon-tourist.com. They seemed to be one of the biggest travel agency in Ho Chi Minh. I've seen their signboards, and sales offices all over Ho Chi Minh.
You can visit the city on your own on foot, taxi and motor bike. Maps can be obtained from your hotel or at the local bookstore.
You could go to Chu Chi tunnels.. the tunnels used during the Vietnam war with the US. ... Mekong river boat rides...
You can check out the stuff on the net, then email the travel agency for an official quotation. They can be contacted by phone too cause they can speak English. Not extremely fluent, but good enough to give you an idea what to expect.

I recommend Sinh Cafe, the one @ http://www.sinhcafe.com/. Though their main office is in Hanoi, they do provide tours and have agency in Saigon and other major cities in Vietnam.
Just in July/August this year, this agency provided me and my group with tours from south to north Vietnam, including some day tours in Saigon, with reasonable fees and also with good tour guides.
